This is a Skywalker Sound sound effect. It was created by either Gary Rydstrom or Christopher Boyes, and it debuted in The Lone Ranger (2013).
Originally, the whistle was thought to be a Great Northern 5 chime whistle that was recorded from the "Constitution" locomotive prop used in The Lone Ranger, albeit edited and lowered in pitch to sound completely different. However, this has been proven to be false, and the whistle itself sounds more in line with Pere Marquette #1225's whistle.
There is a possibility that these recordings could've been leftovers from recordings made during production of The Polar Express, given how the pitch is nearly identical to how #1225's whistle sounded at the time then compared to how it did in 2013. Then again, this is purely speculation.
