In Season Six Cyrus Beene was acused, investigated and incarcerated for the assassination for Francisco Vargas. He was later found innocent and it was found out that Theodore Peus and Samantha Ruland blackmailed Rowan and forced him to kill Francisco or they would kill his daughter Olivia Pope.
Cyrus is investigated

Cyrus Beene is getting ready to go to the office when Abby calls him and tells him to get a lawyer because of the investigation against him. He turns on the television and learns that he is considered a suspect in the murder of Frankie Vargas. He goes to leave his home when he's bombarded by reporters. Cyrus says that he is being setup by Olivia Pope. That she is trying to steal the presidency from him. He tells Michael that he didn't do it. Elizabeth North shows up at his door and offers to help him. He asks what she wants. She says she wants to be Chief of Staff. He says okay. Cyrus and Fitz meet in private in a limousine. Fitz tells him that this can go two ways: he'll be convicted or he'll step down. If he steps down, he'll make the investigation go away and he'll be cleared. Cyrus says that he will withdraw right now but only if Mellie Grant does too. He tells Fitz to call Olivia and ask her opinion. Fitz says that this isn't about Olivia. Cyrus says that he isn't withdrawing.

Cyrus complains to Michael about the investigation. He gets a call from Tom Larsen. Tom says that Cyrus used him which Cyrus denies. Tom says that he can take everything away from him simply by opening his mouth. Cyrus says he'll make things right but Tom hangs up on him. Cyrus is sitting in his office when Michael walks in. Michael tells him that he's not leaving him. Cyrus tells him that he had plans for when he became President. He tells him that he had delusions of grandeur. Michael tells him that they can still beat this. Elizabeth shows up in Fitz office. She tells him that Cyrus will take the deal if it's still good. Tom confesses to killing Frankie under order from Cyrus. Olivia tells Mellie that Tom confessed and that Mellie will be becoming the next President of the United States. Cyrus says goodbye to his family. David shows up to take him into custody. Cyrus flashes back to when he was trying to convince Frankie to make David his running mate. Frankie says that he doesn't know the guy and Cyrus tells him to trust him. Frankie tells him that he wants Cyrus to be his vice president. Cyrus says yes.
Cyrus Beene is incarcerated

David Rosen takes Cyrus Beene to prison, he is processed and taken to a prison cell. He is then taken to a cage because he is separated from the general public. The guard threatens him to take him the long way back to his cell if he doesn't cooperate. Abby asks Elizabeth North to get a message to Cyrus. She says no because she doesn't work for him anymore. She just needs to tell him that he isn't going to get the death penalty. Elizabeth says that he'll get him the message if Abby can offer her a job. Elizabeth visits Cyrus in jail. She tells him that he doesn't have to worry about the death penalty. He asks for Elizabeth's help to get a letter to Tom. He wants to try and turn Tom. She agrees to help him.

Cyrus asks another cellmate how to get things. The cellmate says that he can get him a belt so that he can hang himself. Cyrus gives Elizabeth a note to get to Tom. Michael goes to visit Cyrus. Michael tells him that he's leaving Cyrus and taking full custody of Ella. He's doing this because he saw the letter to Tom. The guard offers to take Cyrus outside because of the day he had. He goes outside but is tricked by the guard. He let other inmates out and they beat on Cyrus. Cyrus wakes up in the hospital with Oliva and Michael in the room. They say that Tom recanted and that they are dropping the charges.
Cyrus is released from prison

After being sworn back into office, Cyrus stages it so that Tom is killed by Ralph. Olivia finds out that Tom was miles away from the Frankie Vargas shooting; Cyrus is innocent so he doesn't kill Tom. Fitz goes to visit Cyrus. they share a drink and talk about how Cyrus feels about being out. Fitz asks what prison was like and Cyrus says it was hell. Cyrus has a press conference. He says that Frankie loved this country and that as unworthy as he is his hopes have become his compass. He promises that if chosen to be president he will strive to honor Frankie's legacy.
